Syncing projects to the iPhone has been buggy recently. I assume you have tried all the usual remedies:
- Check the preference settings for the generation of previews
- Switched between Aperture projects
- Rebuild the previews for the projects in question
- Repaired your Aperture library
- Removed the Aperture User preferences, as described in the Aperture Trouble Shooting basics
If none of these helps, this is probably due to a bug: Send feedback to Apple (from Aperture's main menu bar: Aperture > Provide Aperture Feedback) and meanwhile use albums as a work-around.

I have finally gotten around to syncing some photos in Aperture to my iPhone.
I seem to have this issue as well.
I can sync Albums, but not Projects.
I checked Preferences, rebuilt the library and forced a rebuild of Previews. Still, I can't get Projects to sync.
I have only tried this with v. 3.3.1. Did this issue just show up with this version? I've never tried it with prior versions.

I never tried to sync projects before either, only albums with selected images, so I cannot say.
