is there a way to uncheck a whole CD at a time?

My iPod isn't big enough to hold all of my music. It's a huge pain to uncheck about a thousand songs on iTunes. Can you uncheck music by CD? How?

You can select a range of tracks by clicking the first track, then holding shift and clicking the last. You can add or remove individual tracks from the selection by holding down ctrl as you click. You can also check or uncheck all songs by ctrly-clicking on a checkbox. This makes it really easy to lose all of your selection. Unchecked tracks are skipped during normal playback in iTunes which you probably didn't intend when you started using check boxes to exclude media from your device.

Use playlists. The simplest is a playlist called, say, iPod Music into which you drag everything that you want on the device. If it gets too big just select some stuff to remove. Alternatively you can use a combination of regular & smart playlists, e.g. a regular one called Exclude and a smart one (iPod Music again) with the rules Playlist is Music and Playlist is not Exclude. If this list gets too big throw some more stuff into exclude or set limit criteria.

Unchecked checkboxes should really be used, in my opinion, to mark out things like bonus interview tracks that you still want to keep in your library but would seldom choose to listen to.
