Is it possible to disable the Messages App all together through profiles or a Management tool on an iPad in an enterprise situation?
Currently we are having issues with this App in a work place and want to disable it all together. I've looked through the iPhone Configuration Utility and there doesn't seem to be any option for this. Anyone got any advice?

No, there is not a way to disable this currently, even with an enterprise tool. Hopefully IOS 6 and forthcoming tools coming with Mountain Lion server will allow for this.
I Guess, even with iOS 6.1.3, the issue of not able to disable iMessages & Game Centre remains the same via IPCU.
All the Apps like Appstore, Facetime, Camera, Youtube are disabled, except Game Centre & iMessages.
Any solution for the above.
I have IPCU 3.5 version & iOS 6.1.3.
Please help.

You can disable iMessages and Game Center by creating a restrictions configuration profile for "supervised" iOS 6 devices using Apple Configurator. Here's more on how to use Apple Configurator:

Yes, i did.
BUT supervising device means each device would iOS update. consuming lot of time.
So my question also is , whether every device to supervised has to go through update of iOS?

Unfortunately, yes... when you Supervise a device with Apple Configurator you are forced to update the iOS.
