I had the genius bar replace my hard drive (apple care) and they installed a hard drive with Lion on it, and now my iWork software and my QuickTime Pro will not work. Does anyone know any fixes? I paid too much for this software just a few months ago and now I am not able to use it?

Did you buy it through the Mac App Store? If you did you are able to repurchase previously downloaded content.
Have you run "Software Update" to bring your iWork software into version sync with Lion?

The latest version of iWork '09 is v4.1, probably if you installed from a DVD version it needs to be updated.
Run Menu > Apple > Software Update...
for all your software including Pages and QuickTime.
