I tried with closing flash apps/websites, restarted iMac, updated to newest flash plugin but still using for example Photoshop, afer a few minutes cursors turns invisible.
I searched in forum for OSX Lion and there this problem was mentioned several times. Does it mean that it was NOT SOLVED?

I just had this problem for the first time when using Citrix Receiver on OS X El Capitan (10.11.1), which I recently upgraded to. I decided to install the latest version of Citrix Receiver (12.1), and that seems to have fixed the problem when I logged back into my work account. Note that Citrix doesn't seem to auto-update, so it's possible that some users have quite old software running that may then become incompatible with updates to OS X. At least that's my theory. Good luck to anyone else with this issue.
have just started experiencing the same problem with a 17" MBP running Yosemite 10.10.5 and iTunes 12.3.1.23. This glitch really impairs one's ability to watch a movie in ITunes. Very frustrating and disappointing.
It would seem that the disappearing cursor problem has not yet been fixed. I've just experienced a frustrating evening of it, using iTunes 12.3.2.35 under OS X 10.11.2 on a MacBook Air. First time I've come across it and it occurred each time I played a film in full screen mode. The only way to get the cursor back (at least without restarting) was to move the invisible thing to the top left hand corner of the screen and click; "shaking" didn't help.
"I had this problem return, but it went away again when I went to System Preferences > Accessibility > Zoom and unchecked both "Use keyboard shortcuts to zoom" and "Use scroll gesture with modifier keys to zoom". Comes right back if I check either one."

I recently replaced a USB wired mouse with a bluetooth mouse on my iMac. I suspect the USB port on the iMac has started to misbehave - but not worth replacing or repairing the iMac (waiting for a new model later in 2017). The BT mouse (an HP model) is working well.
btw - I tried NVRAM reset without success - it seems to be a hardware problem

Also, if you have size (zoom cursor in the System Prefs... Accessibility Pref... reduce it a little or turn it off.
