I turn off my apple tv's (one 720p and one 1080p, but at some point for an unknown reason they turn back on. The power lights seem to always be on . To the est of my knowledge I don't have any other remotes that control them.
Can someone tell me why this is happening and whether there is a solution. Will it hurt anything if I just forget about them and let them run, or should they be kept off when not in use?

They turn back on (from sleeping) for brief periods to advertise their availability on the network - bonjour services. This then allows you to select them as a device even if they are sleeping... in which case they'll then wake up.
I don't know, I have two of them and one goes on and off and the other one seems to always be on.
My ATV turns off after I use the device. It does not ever turn off when it mysteriously turns on by itself. Thoughts on how to fix? This can't be good for the device to remain on.
