Running apps no indicator or not in dock

I have a 2011 MBP which I upgraded from Lion to Mountain Lion. Since the upgrade, some application don't have the glowing indicator to show they are running despite them being open. Other apps that don't have permanent shortcuts don't appear in the dock when launched from my Applications stack, Launchpad or directly from the Applications folder.


In addition, any of these apps that don't appear to be running don't have the Quit or Hide options when you right click the dock icon.


I've deleted com.apple.dock.plist which worked for a short while but the symptoms soon returned. Reboots make no difference.


Oh, and my upgraded 2011 Mac Mini doesn't suffer the same problem at all.

Barney, there are 5 people on this thread reporting the same issue after upgrading to 10.8. From what I read, the issue wasn't present prior to the upgrade and is present following the upgrade when nothing else had changed. I noticed it almost immediately and spent a few days troubleshooting through deleting plist files, killing and restarting my dock and rebooting my machine but the issue always returns, usually after my machine has woken from sleep.


In short, I think it's an OS issue.
