Actually, there is no need to mess with the mail folders with Finder and Terminal. Just click on the disclosure triangle next to the VIPs mailbox to expose the list of names. Either:

(1) control-click on each of the names and select Remove from VIPs from the contextual menu until all the names disappear from the VIPs mailbox. Quit Apple Mail then run it again - the VIPs folder should have gone.

Or:

(2) click on each name and any mail within that name. Click on the star next to the name in the mail; the name should disappear from the VIPs mailbox. Sometime, if you deselect the star from the last name, the VIP mailbox would disappear from the left pane, or at the most, left with no disclosure triangle. If that's the case, simply quit Apple Mail and run it again - it should disappear.

I've tried all of the suggestions listed, and the VIPS mailbox persists. I have no one, and no messages designated as VIPS or from VIPS. I don't even know any VIPs, much less get email from them. I'm bugged by unnecessary extra items in menus and would really like to make this one go away. Most of the other mailboxes can be deleted by right clicking, but not this one-- it seems to have a special status like inbox or trash. If I create one I can delete it, but cannot delete the one the system so generously provided.

@rwiegand, If you have an iPhone or iPad that uses IMAP for email and has an email marked as a VIP, the menu sometimes returns to your Mac after the iDevice syncs with the email server.

You may need to go to the iDevices's mail, then go to the screen where you can see your Mailboxes. You an get to this by going back and back with the selection in the upper left until you cannot go back any more. Then click "Edit" in the upper right. In the list that appears, you'll see a mailbox called "VIP." If it's not checked, check it. Then click "Done in the upper right. Now you'll see the VIP's, and you'll need to go to each message and unmark them by clicking the star. Wait a few minutes or more (depends on your settings) and check for new mail on all your devices, making sure that VIP mailbox is empty. Now you can follow all the directions above it and hide them.

It's very frustrating, I know. The latest iOS updates and Sierra's high number of critical bugs in Mail.app and more has made me start to spend less and less time on my Mac. I've already replaced the iPhone with an Android device. If I'm going to deal with a poor user interface and buggy code, I may as well pay half as much for it. I think the desktops and laptops are going to switch back to Windows in the next refresh too :-(
