What kind of videos are you unable to play, and what exactly happens when you try to play them? Post a link, if possible.
Also make sure that you have Java installed and that this is checked in Java preferences. Click on Java Preferences in your Utilities folder:

Many Flash videos on some web sites won't play unless this, "Enable applet plug-in and Web Start appications" option is checked off.
You're confusing Java with JavaScript. They have nothing to do with each other, and Java has nothing to do with Flash. Very few websites have any Java content at all.
Hmm, after I posted that comment I went searching for examples. In early testing, I had some issues with not being able to launch videos on some pages, and checking that option appeared to resolve the issue. Now that I've searched for examples, I'm coming up empty handed.
I'm going to leave it unchecked to see if anything happens in the future.
There are no examples.
I can't run any type of video, be it YouTube, aol, Comcast, weather.com radar, news feeds with video. I can' find anything.
And instead of the video, you see... what?
At first I see a pic of the video and the play button in the middle of the pic. Once I push ( click on) the play button the video portion goes to either blank white or black. No messages.

Doesn't matter what server I use. Safari, Chrome, it now has started playing but I can't control it. There is a window in the middle of the video that says,

I can pick anything. Can't allow nor deny and I can't pause the video.
