Right click on the "icloud"-Inbox and click on "Account information" or similar. There you can turn it of without the annoying "No Empty Server Adress" Notification!

Thanks for the suggestion! Unfortunately, I am unable to do that. I can select "Get Account Info" for my account and also "Edit XYZ" (where XYZ is my iCloud account name) but in neither case does the dialog that opens up have any options that relate to notes. The "Mailbox Behaviors" tab seems like the obvious place for such control but there is none. Is there a particular field or checkbox you are referring to?
I don't want to stop iCloud email, only iCloud syncing of notes to Apple Mail.

Sorry, I didn't mean to confuse anybody. My Answer was referring to the problem MacSlates was describing.
The solutioni I posted works, as far as i know, in Lion. In Mountainlion this option "Don't show Notes in Inbox" is no longer there in Mountain Lion.
