I have my boss's email as an account in Mac Mail. If we are both attached in an email and I read the email, it lists as read in his email box which is often NOT the case. How do i turn this off? THis was not an issue before Mountain Lion Update.

Have you turned on the setting to show individual account Inboxes vs the blended total, so that when you read you are reading only in yours?

DO you mean Am I reading it in the individual account vs the total? Yes, I am reading the original email in my Work inbox vs the General Inbox. I never look at email sin the INBOX for that very reason. I want to know who's email i am reading.
I am going to have some trouble replicating your situation, as I do not have an Exchange account, which clearly you must be using? I do have multiple IMAP accounts that I can devise a similar test, but I will not be expectant of that showing similar behavior.

same thing happens when using gmail account and work account...both are imap accounts

My tests confirmed the behavior you describe, despite the two recipient IMAP accounts having no server or domain relationship.
Corrected the behavior in Mail Preferences/View Conversations/Include Related Messages by Deselecting the option to Include Related Messages. Try this on your system.
Make sure that the other box to Mark As Read when beginning a conversation is also not selected, although in my test that had not been selected -- only the Include Related Messages choice.

I used this advice when using OS 10.8... and it worked. Since upgrading to 10.9.2 the behvior is back. Any thought to fix? THANKS!
Same with me... made the fix with OS 10.8 and now it's back since upgrading. Help?
