I am making an assumption here .....
If you are trying to delete a photo from the camera roll - because you created another folder in the photos app that contains that photo - and you are getting a message that the photo will be deleted everywhere - you can't delete that photo from the camera roll, without deleting it everywhere.
If you delete the photo from the camera roll you delete it from the albums on the iPad as well. The photo is not copied to the iPad photo folders in the photos app. That is simply a pointer to that photo in the folder that you create on the iPad. The photo has to stay in the camera roll as well.
On the little detail you provide I suspect you have taken a photo from the Camera Roll and put it in another older and now want to delete it from one of the locations. if this is correct then it is not possible. Actually, it is not in both locations but has a link to the second location. You could copy the photo to you computer, then delete it from the iPad and thn sync it bk into a new folder on the iPad. You might only do this if space was at a premium!

You have to do this on the computer and then sync again.
By unselecting them in iTunes followed by a sync.
Photos that were synced from your computer using iTunes can only be deleted by de-selecting them from the folder from where they were synced - and then re-syncing.
