How do I send a PDF file on my computer to my IPod Touch? To the IBooks application?

Import/copy the PDF to the Books section of your iTunes library. If you do not have a Books section, it will be created when you import via iTunes>File>add to library. The sync to your iPod. Make sure that yo have the Books pane for the iPod configured to sync Books.
