As long as the report ends up with 'Permissions repair complete' then, as far as permissions go, you are fine. You can ignore the various statements in the report:

Using 'should be -rw-r--r-- , they are lrw-r--r--' as an example, you will see the that the permissions are not changed, but the | indicates a different location. This is because an update to Leopard onwards changed the location of a number of system components.

After, only the user had read & write.

Johnsonby 55plus,Hi, it is a very bad thing if one is using apples so called "Professional" recording software Logic pro--it causes Logic to lose all audio output [ Safari and iTunes still had audio output ] and when I called apple care I was told to re install the OS which did fix it but for how long I wonder.
At least in 10.8, but I won't be moving up on any soft or hardware from apple if the problem isn't fixed in 10.8.
Yesterday I got an update which included a new versionof theARD app and said it would fix problems with the firewall and the ARD agent app,we shall see.
