I am running cs4 suite in Mountain Lion and when I make PDF's, Helvetica Neue regular and bold both appear as squares. Any ideas on how to fix this??

You wouldn't be running Font Agent Pro 4.2 by any chance? If so, there was a specific update that addressed fonts appearing as squares. Your font cache may be corrupted too. See this link for some remedies.
My fonts are just in font book. I have restored standard fonts and tried to reset font cache, but I still get the same problem. The fonts work both in illustrator and indesign, but appear as squares when I export as PDF or preview the files without opening them using spacebar.

I managed to fix this by replacing the Helvetica Neue with a version I had in my backed up files. To do this you need to replace the version in the protected fonts folder first.

I ended up bailing on the font by converting it to outlined text in Illustrator then exporting the PDF. But I would love to know how to replace a protected font?
Firstly you have to be very careful as these fonts are system fonts and are critical to the operating system.
I'm no expert I just followed the advice in this link.

It worked for me and now the font works in illustrator without converting to paths before creating pdfs.

i meet the same problem and I followed the link to find Protectedfonts, but there are two fonts, HelveticaNeue.dfont and HelveticaNeueDeskUI.ttc. Should I remove both of them? I just have HelveticaNeue.dfont in my backed up file, I replace it but it doesn't work.
