Start up computer, with only standard USB keyboard and mouse (if used normally). Run iTunes and connect the shuffle to a direct USB port on computer. Try doing a Restore again to see if the problem recurs. If it now works, there may have been a conflict with another USB device, or it may have been an issue with the shuffle not getting enough power when sharing the USB bus with other devices.
If the problem still recurs, please post back. Also, it may help to know the shuffle model. This acticle shows the four types
