I tried with both enabled... still did not work. What the heck is wrong with my mac! haha
The last update for Leopard was this:
Update 10, 29 June 2011 - This release updates J2SE 5.0 to 1.5.0_30, and updates Java SE 6 to 1.6.0_26. J2SE 1.4.2 is no longer being updated to fix bugs or security issues and remains disabled by default in this update. Support for out-of-process Java applets on Mac OS X 10.5 Leopard has been removed with this update.

Another new relaese from Oracle, JRE 7u7, seems to solve the issue.

This installed with no issues and I did a restart for extra credit.
My wife had the same issue with OWL/Chemistry.
She is now able to see the JMOLs.
Have you done a complete uninstall of all versions of Java on your system? I use AppCleaner.app

(unsure) In 10.5 is Safari running in 64-bit? If so, another trick was to open Safari in 32-bit mode.
Applications/ Control click Safari/ Get Info/ click "Open in 32-bit mode"
