How do I get rid of a random red box?

To get rid of the red box, click the Viewer window to select it, then press Shift+Z.

As Jim pointed out, the red box is to help you navigate when zoomed into the viewer.

I have the same problem but with a green square while keying.

Are you zoomed in on the viewer? If you are then the red rectangle appears which you can click and drag on to pan the view. Just choose fit in the upper right corner of the viewer and it will disappear. That's the only time I have ever seen a red rectangle in the viewer.
