Is there a way to have the folders you have in your hotmail web based account show up on your Ipad Mail program?

Are you talking about your Hotmail account on the iPad or a different one? You are restricted to the basic folders in Pop accounts but with Imap accounts you can have more.
You can have your hotmail folders appear on iPad by building your account on iPad as an exchange account. When it either asks for the server name or populates it with a pop server, change this to m.hotmail.com. Once saved, go back into Mail, Contacts, Calendars, click on the Exhnage account name and at the bottom it should say Mail Folders To Push. Select the folders you want showing in the iPad and give it some time to update all of those.
