If you want the option to open Safari with an empty page, I think you can just leave the Homepage entry blank.

Well that would be because I've seen it on two other macs and it's also listed in the list of features updated with this release. I can try and post a screen grab from the pref window tomorrow.

It's still there with mine (10.8.2)., Safari 6.0.1.
Do you have any Extensions on your Safari -- plugins, or internet apps?

No extentions. I even reset Safari. It's happening on all my machines. My co-worker who also updated today sees it not only in his prefs but in the Windows version of Safari as well.... whoa.
I wish we could download safari as a standalone still...
Oh well, just seems strange to me.
The visibility of the preference you're after is controlled by the "Close windows when quitting an application" setting in the General pane of System Preferences. If it is unchecked, then Safari will oblige and not close its windows when quitting. If it is checked, then Safari defaults to closing its windows when quitting but will provide you the option to override this behavior.
Thank you very much bdash, like I mentioned, it was me. I wasn't getting the connection between the system preferences and the app preferences.
