As a developer I can understand that there are bugs, but I can't believe this bug was not fixed along with 6.0.1. This is major issue for many web apps. Shame for Apple, especially now as they emphasis web based mapping solution as alternatives to their own native map app.
I filed a bug report but I guess 1000 more might make wheels rolling.

Same issue here (which is a bummer for my project pocket-locator.com)
I did this script which use watchPosition and i have no problem on
- iPad iOS5 browser & standalone
- iPhone4 iOS5 browser & standalone
- Blackberry Torch OS7 browser
- Blackberry Curve OS7 browser
- Blackberry PlayBook OS2 browser
- Galaxy S2 OS4 browser
- Nokia Lumia 920 wp8 browser
- iPhone4 iOS6 browser
- Safari OSX
- Firefox OSX
The only issue comes from iOS6 standalone mode.

I was so happy with how much better my app was working when i upgraded from the 4 to the iPhone5....til I noticed it was no longer tracking my location.
Anybody heard any updates on this issue?

I am getting the sinking feeling that Apple has no intention of fixing the problem. You can tell how they feel about webapps based on the last time they updated their webapp store... I think their latest model iPhone at the time was a iPhone 3gs back in circa 2010 or so.

The bug actually exists in both web apps and mobile Safari. As far as i understand they are the same technically, a web app simply uses a meta tag in the web page that tells IOS to launch Safari without the UI and run the app in full screen mode...

Yes, and once you are running with the chrome, the navigator.geolocation.watchPosition then works. It silently fails when running without the chrome.
These sound like 2 slightly different bugs. But very closely related

Apple: FWIW we are running a high profile environmental project that relies on this working properly - you can read about it here.
This bug has killed our application - its a huge problem and has me trying to downgrade our existing iPads (almost impossible) and moving to Android based tablets

Mark had a comment in that post that it was working. But sounds like we were having different issues. And I dont actually have the beta so Im not sure whether its been fixed or not. Crossing my fingers that it is though. Worked fine on my iPhone4 that I hadnt updated. Hopefully SOMEONE at apple has at least seen this thread.

this just not a seriuos problem, but SERIOUS
we developed for more than 18 months on an Aviation Flight Planning and Navigation webapp for pilots with 2900+ subscribers, just to see it stopped dead in it's tracks!!

see this ios6 bug and work around here:
simply click home button to minimize and then maximize; call backs fire after that...
Beta 3 does not resolve either
