Apparently, a hosed update. DL and reinstall: http://support.apple.com/kb/DL1586
Unfortunately, no reinstall solve my problem : I tried to erase Mail.app, to reinstall 10.6.8 Combo, then to reinstall security patch, then to repair authorizations and so on, but it still fails : Mail now runs, but didn't display any mail.
I try also to move Library/mail folder, hoping that Mail.app re-initialiaze : it fails too.
I can't turn back to Mail 4.5 anymore, Mail 4.6 didn't launch : what can I do ? 😟

Start anew, installing SL from the install disc, migrate from the current hosed system, and see if Mail (version ?) works. If so, then clone the installation and apply the 10.6.8 update. Check that Mail still works, clone it, and then try the security update.
This happened because if Mail.app was moved from /Applications or placed in a sub-folder there, the update (Security Update 2012-004) couldn't find it and fails for writing new files to Mail. This update updates Mail 4.5 to 4.6, consequently the message that 4.5 is incompatible, since it's looking at the now "old" 4.5 version. See the thread linked below for a fix and some other possible workarounds.
I found that if you actually downloaded the security update that was done through
>Apple< menu (top left) >Software Update<
to your desktop:
http://support.apple.com/kb/DL1586
and made sure that MacMail was in the application folder, re-installed it and re-started
that MacMail 4.6 comes on-line… solving the 4.5 to 4.6 transition…
I use to download all updates to my desktop but since "Software Update" was introduced I've been using it…
Might be best to try both ways… and always keep a clone copy of your system in case
of an emergency… I've found Carbon Copy Cloner the best for this (http://www.bombich.com/index.html)
as I don't use time machine…

Gidehault if you have a backup of 4.5 on a hard drive somewhere, copy it back into your application folder
and repeat the aforementioned solution… downloading the the Security Update, installing it to your hard drive with a fresh restart…

No worries Baltwo, Have been running multiple machines with multiple operating systems for the past 6-7 years, prior to this have been operating + since 94 (in early days people use to do things for me, nowadays I do it all my self), hence no definitives, as things keep changing and they will continue to evolve am certain…
