What files? Updating what? Are you sure you're in the correct forum? This one is for Apple Remote Desktop, Apple's software for managing networked Macs, and I've never heard of any files ever been deleted when updating ARD.
I updated ARD on OSX 10.6.8 and it removed ARD from my computer. I then reinstalled ARD performed the updates again and it again removed ARD from my computer.
I presume you're referring to the Remote Desktop administrator application, yes? What version of ARD do you have, and what version are you attempting to update to? And from where are you getting it all, a disk copy, or the Mac App Store and how are you updating?
I've never had an update remove the application, so what you're experiencing certainly isn't normal, or even common since I've never seen anyone else here mention it other than the OP, assuming s/he was referring to ARD.

Yes I am referring to the Remote Desktop administration application. I have version 3.5 I performed a software update via the Apple menu and it downloaded and installed 3.6 and then removed the Remote Desktop application. I reinstalled the application from version 3 updated it and it did exactly the same thing, I then asked my colleague on his computer to do the same and he experienced exactly the same thing, he is using system 10.7.x. As you I have never experienced this before.
Yes that has resolved the situation, I guess that the online installer was not completing correctly and when it removed the old files it failed to install the new ones.
