Take a look at the app GoodReader. It will allow you to put documents in folders. Also, since other people at work seem to be doing this successfully, you might want to ask them what solutions they are using.

You can email them to yourself then open them in iBooks. Or you can sync them with iTunes by dragging and dropping them into you Book Library.
