Warning: SUID file will not be repaired?

I recently changed from a PC to a MacBook Pro with Retina Display. In Disk Utility I used Repair Disk for a system crash that has occurred numerous times.

panic(cpu 6 caller 0xffffff80005e4341): "A kext releasing a(n) IOSurfaceRoot has corrupted the registry."@/SourceCache/xnu/xnu-1699.31.2/libkern/c++/OSObject.cpp:218

and now I am receiving...

Warning: SUID file "System/Library/Core Services/RemoteManagement/ARDAgent.app/Contents/MacOS/ARDAgent" has been modified and will not be repaired.

I have a Time Machine with Time Capsule and it is set for hourly backups but I cannot access the Time Machine or Time Capsule preferences or my System Preferences. Nothing opens.

I also installed Drive Genius 3 hoping to repair the system panic crashes that kept reoccurring but receive the same Warning: SUID message.

I cannot restart the Mac from the Finder window because it states I have systems in use. I suppose I could try forcing any running programs to quit and try restarting that way but since I am a novice I'm hoping this is an easy fix for someone that is more knowledgeable than myself.

MacBook Pro (Retina, Mid 2012), OS X Mountain Lion (10.8.2), Time Capsule

Yes, force quit your apps and try a normal shutdown. If you can't do that then hold the power button until the machine turns off.

Boot up holding command-r keys into your Recovery Volume.

The screen should give you these choices...

Restore from TM backup

Reinstall Mac OS X

Get help online

Disk Utility

First run Disk Utility Repair Disk, if you get errors run until no errors reported or reports "the disk cannot be fixed". Then, choose Reinstall OS X. This will be an install "in place" and shouldn't effect any of your own data or settings.
