I am able to put two 2gb memory modules inside my iMac (24' Late 2006), but the apple website says, that even if I put 4gb the computer will only use 3gb. Is this true?

Yes. The memory controller of that model and others limits it to recognizing about 3.2GB RAM. The very next generation incresed that limit to 4GB (officially) or 6GB ("unofficially").
