Hi,
I have a Mac, iPad, and iPhone all on the same ID. Yesterday I got an Email from Apple that my iCloud storage is almost full.
I've never turned on Photo Stream, So what is the stuff that is taking all that space?

Well, there are backups (if you have backup turned on). You may not have some of services like mail turned on, but they may still hold data on icloud. Log into icloud.com with a browser and look through the "Apple" data to see if there's any there. Also, if you do backups to icloud and have a lot of photos on the camera roll, they will also be backed up.
On the device,
Go to Settings>iCloud>Storage & Backups>Manage Storage
From there you can find how much and which files are in a backup, and how much different apps use to store data files. At the bottom of the screen is the size of the mail storage.

Thanks. I found that all the apps on my iPhone were backed up to iCloud .
So now how to have these apps backed up to the Mac instead of iCloud?
The apps should already be in itunes, or they will be once you sync. They are not part of the backup, but reside in itune's database like music.
Also, apps are not backed up to icloud, only the data files they include, assuming you have the apps turned on in Settings. You can always get apps back from the store by going to the Purhased page.
PhotoStream is also not counted against your storage. Click on Manage to find what is taking up all your storage and check the size of your Backups. I have found some people use the Camera Roll on their iOS devices as their only copy of their photos. The Camera Roll is a part of the iOS devices back up and can get quite large if not properly managed.
In one case a user had 1000's of photos which eventually ate up all there iCloud storage space when they backup their iPhone to iCloud. Clearing out the Camera Roll and getting the photos properly backed up to their computer fixed it for them.
Well the photo stream was turned off (as I like it) but the data of the apps were on, so I turned them off and everything is now good.

Glad to hear you sorted it out. Even though you have it turned off, as I stated if you do use it, PhotoStream photos do not count against your iCloud storage use.
One last thing. Can I have the iPhone backups to my Mac over my house Wi-Fi instead of plugging it in?
