I used that function for the first time a couple days ago setting it for 39 minutes and it worked fine. Clock -> Timer -> 0 hours, 39 minutes-> Start.... (4s upgraded to OS6 a couple two or three weeks ago).
Hi, I'm having the same issue in my iPhone 4 and ny wife's iPhone 4s, both wih iOS 6. I upgraded mine few weeks ago and her's just today. I haven't experienced that before. Is that maybe related to daylight saving that started today here in Brazil?
So, think I've found a workaround! I set Settings > General > Date and Time > Automatically to "off" and change the timezone to anywhere in the world, my case used "Berkeley Highgs, EUA". Than I changed the time for any other time. Closed the Settings App, killed the Clock App and reopened Clock. There it was working again.
Then, I changed it back to my local timezone (Brasilia, Brazil) and the problem happened again. So I changed the "24 hour clock" off and on again and changed the timezone to "Sao Paulo, Brazil". Restarting Clock App at every change I did. And voilà! It's working fine again.
Now I can go back and bake my pizza!
Well, just figured out that its just change timezone to Berkeley Heights, US, kill clock app and reopen it. You can change back to your local tinezone and clock app will still be working fine. But when tou kill it or restart your iPhone the problem return.
It really seems a daylight/timezone bug introduced in iOS 6.
