I want to hide a folder on my USB FAT32 flash drive so that it doesn't apear in Finder. I have tried "chflags hidden", which made the folder disappear from Finder. However when I unplugged and replugged the USB drive, the folder became visible in Finder.

I'm not sure that chflags will affect the FAT32 attributes. You might have to find something that can set those.
Otherwise, try changing the name to start with a .
However, that will only hide it on a Mac.
Unfortunately changing the folder to start with a . is not an option. I also need to hide it on Windows as well. Interestingly, "chflags hidden" works as expected for files, i.e. the files are hidden on both Mac (even after unplugging and replugging) and Windows.
Also, I can't use leading . for the folder name, or the SetFile command.
You should be able to use the leading . method if you rename the file using Terminal.
mv oldfilename newfilename
