I'm using Mainstage with an Apogee Quartet. My guitar inputs on audio input 4 of the Quartet, but all the mainstage amp channel strips default to audio input 1. Is there any way I can make audio input 4 the default?

yes there is that option
the channel strip you wish to switch to input 4 and where you should have now input 1 and click on it will see an option "change all" and here you select input 4.
Now it will change for all and choose the input 4.
