When I send an email through webmail, it goes through as name@mail.domainname.comwhereas, if it comes from anywhere else, (email client etc...) it comes as name@domainname.com. Any idea why webmail would do this?

10.6.8 server Web mail is squirrelmail
Squirrelmail defaults to using server name .domain name
That's why your seeing web mail being sent as @server name.domain name
Instead of being from @domain name
There is a configuration command for squirrel mail
run from terminal that allows you so set the domain name along with other settings
sudo /etc/squirrelmail/config/conf.pl
