iPad 3 won't restore apps from backup

My iPad 3 screen cracked, so I backed it up (ios 6.0.0) and took it to the Apple store. The kind Genius replaced it free of charge! I took it home, and it had ios 6.0.0 on it, so I upgraded to 6.0.1. I tried to restore my original backup, but when I do none of my apps load. My settings, lock screen and background all load, but none of my purchased apps will transfer. At the end of the restore process, the ipad switches off which is strange, and when I turn it on I get the apple logo with the loading bar the first time I switch it on. The App Store icon shows that 10 apps need updating, but when I click on the App Store it says all my apps are up to date and I'm just stuck with the default apps.

I have tried forcing my iPad into Recovery Mode using these instructions - no luck. I also have the latest version of iTunes. Any suggestions?

I'm having the same issue with my iPad Mini. I actually has the Mini for a month on 6.0.2, and when I tried to do an over the air update, it failed and rebooted to the connect to itunes screen. I've tried a dozen times restoring from a backup of the Mini, which failed, as well as from a backup of my iPad 2. I can't imagine what's causing the backup problems. The strangest part is that the Application data is restored, but the Applications are not (I know this because the data is there when I manually install the App).

I had over 150 Apps which I dread installing and reorganizing, when it should simply work as it's supposed to. Any ideas?
