I have an ipad 3 that is connected to my work exchange account. I am unable to disable the block pop ups feature.
There is a website I frequent that requires the pop up be allowed, and I cant change it myself.

By default Safari on the iPad blocks pop ups. You can disable this by going to Settings -> Safari, then scroll down and turn 'Block Pop-ups' to off.
When I land on that screen the scroll bar to disable it....is disabled and set to on and wont allow me to change it.
We implemented 30 iPad3 with iOS 6.01. Some of these iPads have the Pop-up blocker greyed out and we cannot allow pop-ups. Has anyone found a solution?
It is possible that you have restrictions turned on. Try disabling restrictions by going to Settings>General>Restrictions.
Disable restrictions and then revisit the popup blocker option.

check restrictions and turn them off for safari
If the account is setup with an exchange email acct, you have to remove the account off the ipad for the pop up blocker to be functional.
