Can you use apps on a PC and if not, why are they downloaded to a PC... I get told to download updates and there's a list of all the apps that are on the phone, on the PC... but none of them work, so why are they there, or how do you make them work on the PC?

I guess then I don't get it since the phone downloads them, and what good does it do to Sync them if they can only be used by the phone?
Because everything on your phone is a copy of the iTunes library. When (and probably not if) you need to Restore your iPhone all the content is removed from the phone. Only what is in the Library gets put back onto your phone.
iTunes is also the tool for managing your iPhone and iPod. Despite the availability of over-the-air downloading, iTunes is still the better way to manage iDevices.
iTunes is your phone's backup for Apps, music, podcasts Playlists, etc.
