My Safari browser bookmarks have been unaccountably deleted (except for the bookmarks bar).
I use Time Machine as a back-up.
How do I retrieve my bookmarks?

Just found the answer . . . Library/Safari/Bookmarks/Plist

Quit Safari. In the Finder, select Go ▹ Go to Folder from the menu bar, copy the text on the line below into the box that opens, and press return:
~/Library/Safari/Bookmarks.plist
A Finder window will open with an item selected. Enter Time Machine and restore the item.

Strange things are happenings, however. When I go to the 'Go to Folder' and copy the text I get a "Folder can't be found" message.
When I go to Time Machine and find a date when my Bookmarks Menu was intact and complete, select it, press 'Restore' and 'Replace' an item by the same name, my complete bookmarks appear. However, when I leave the bookmarks they revert to a few old ones I haven't used for a long time.
I've tried this process over and over again with the same result. The complete bookmarks don't 'Stick.'
Any ideas?

Try this:
~/Library/Safari
Does a folder open? If so, does it contain a file named "Bookmarks.plist"?
Doing this also gives a "Folder can't be found" message.
This is curious, because if I open the 'Library' file manually, the Bookmarks.plist is there. And it's there when Time Machine asks if I want to replace it. Then, when I do so, it works--my bookmarks appear--until I leave 'bookmarks' and then is 'lost' again.
I have a similar problem following my Hard Drive being replaced under warranty. I restored my system using Time Machine. Then whenever I add a bookmark or delete a bookmark all of my bookmarks disappear. I can restore the bookmarks using the instructions above by Linc Davis, but they disappear again after I add or delete a bookmark.
Anybody have any suggestions.

Does your 'Bookmarks Bar' disappear when you add or delete a bookmark? Mine doesn't; it remains correct. Only the 'Bookmarks Menu' is affected.

If you're syncing Safari with iCloud, disable that.
Open the Info window of the Bookmarks.plist file. Are you the owner of the file, and do you have read/write access? Is the file locked?
Yes it only affects my Bookmarks Menu.
In the Info window of the Bookmarks,plist file I am the owner and have read write authority. The file is not locked.
I unchecked syncing wth ICloud in the Settings menu and that solved my problem. Thanks for your help I very much appreciate your help.

I have the same problem. I need to restore my bookmarks in TIme Machine. But when I go to Library I don't see Safari in there. I am running Mountain Lion on a new Mac I just bought. Maybe Safari is somewhere else?
