If only it were that simple. I have discovered what you need to do is create two libraries.

Start iTunes whilst holding down shift.

Create a library for the first device. (a window will pop up giving you the choice)

Sync that device.

Then shut iTunes.

Open again whilst holding down shift.

Create a library for the second device.

Sync the second device.

Then, when you want to sync one or the other device, open iTunes holding dowjn shift and choose the correct library from the pop-up window. Then sync.

You have to tick/untick a whole lot of boxes twice. And if you ever ctrl-click one of them you're have to start over. And if you actually want to listen to an album that is unticked you'll need to tick it or manually start each track. And... etc. With two libraries that's either a whole lot duplicated media, or problems when you update something in one library but not the other.

The easy way is to make two playlists. Device 1 & Device 2. Drag the tracks you want on Device 1 into its playlist, repeat for track 2. Delete tracks from either playlist if you need to free up room for other content. Each device knows which playlist it syncs with so you only make that selection once. Add in a few smart playlists, if you want, and it gets even easier. Check boxes are ideal for stuff that you don't actually want to remove from your library but rarely want to play, such as a bonus interview on an album. They are not an optimal solution for determining what does and does not go on your devices.

Apps will look after themelves if you disable "Automatically sync new apps" on the apps tab. Each device should remember its own settings for calendars & contacts.
