From the bookshelf view, tap Edit (upper right corner), then tap the book icon, then Delete (upper left).
Note: you can redownload the book at any time from the book store Purchases section.

You can delete an ibook from the iBooks app via the Edit button at the top-right of the bookshelf in the app. You can't currently permanently delete an item from your purchase history, all you can do is hide them so that they are less visible : hiding and unhiding (hidig doesn't appear to work on iOS 6, but you should be able to hide things via your computer's iTunes).
You should be able to re-download ibooks purchases, as long as they remain available in the store (re-downloading), but you may want to copy them to your computer's iTunes via File > Transfer Purchases so that you have a backup copy of them before you delete them from the app
