Thanks for the try.
But I solved my problem myself, I'm smoking a big cigar rightnow.
Because the iPod was visible in Finder (disk mode) and got ejected only when iTunes launched, I thought it had to do something with the configuration on the iPod.
So without further ado
1. compressed iTunes and deleted the application (the unzipped one). Because each time I connected my iPod, the iPod launched iTunes. So I had to disable iTunes temporarily.
2. connected the iPod mini
3. used terminal to navigate to the iPod nano with the 'cd' command.
4. deleted every configuration files I could find with the 'rm' command. They are spread all over in different folders, which you can't see in the finder.
5. disconnected the iPod
6. unzipped iTunes
7. connected the iPod and voila, it showed up as if it was the first time I connected it.
Alternative method for deleting files/folders on iPod.
To see the hidden folders/files on the iPod/Finder. You can open Terminal and use following command:
defaults write com.apple.finder AppleShowAllFiles -bool yes
Then option click the Finder icon in the Dock and click 'Relaunch'. Hidden files and folders will be visible after the Finder restarted.
Once done you will want to hide them again. Use:
defaults write com.apple.finder AppleShowAllFiles -bool No
and 'Relaunch' the Finder.
