Im trying to change the apple ID on my iPod and it says If I change it I can't transfer purchases for 90 days and I just want to make sure that it won't delete any of the purchases already on my iTunes/iPod.

You are going to lock yourself out of the Apple ID that you are currently using on the device. You will not be able to download any past purchases with that ID on the Touch for 90 days if you do this, but you do not delete purchased content when you switch ID's.
Most purchased content can be downloaded again for free as long as you use the same Apple ID that you bought it with.
