In iPhone 4, when I add a cell phone number to some of my contacts, I don't always have the option to choose "iPhone" to identify the number, so I just have to choose "mobile". However, this then limits my ability to iMessage that number, and I have to chat with them in SMS instead.

You do have the option, just tap on the word work or mobile or home and another screen will pop up and you can choose which type of phone you want to name it.
When I tap on the label, iPhone is not an option in all my contacts. "Mobile" is the only option sometimes.
What ios are you on?
So when you go into a contact, tap edit in the top right, then tap on the word mobile beside the phone number, it does not give you a new screen with different options to name the phone an iphone?
In Edit mode, when I tap on the word to the left of the contact, I have multiple options to label the number-mobile, work, etc... For some contacts, iPhone is one of the options. But for other contacts, iPhone is not an option.
I tried entering the phone number is multiple ways- +1 then area code and number, just area code and number. But it didn't make a difference
You should be able to do it in all contacts, That said, you i would connect to itunes and do a restore from your backup by right clicking on your phones name to the left and click on restore from backup, assuming you have recently backed up your phone. May have been a glitch in your update to ios 6.0.1
I have this same issue. I don't always have an iPhone option for my contacts when I know they have an iPhone. Also, I was able to send iMessages to one of my contacts up until two weeks ago. Now, it's only SMS text messages. She says she has iMessages enabled. She is the only contact I have this issue with.
