For example, I have data in number such as "+1E9" which stands for 1 billion. But Numbers does not recognize it as a number. What can I do to use these as numbers?

As the Plus Sign is superfluous, Numbers treats your input like a text string, assuming that it isn't a valid number.
Just leave off the "+" and you will get the behavior you seek.

The original input comes with plus sign which I cannot change it. It is also impossible to manually remove plus signs since there are thousands of entries. Is there any functions which can get rid of those annoying plus headers? If not, I guess I will use excel instead, a little bit slow but works fine.

There's a simple and easy solution to that problem. Use Find and Replace to find all instances of + and replace with nothing. Only text will be affected.

I like Numbers because it looks simple and consume less space. It is easy to use for simple task. Excel loads everything (at least looks like) at beginning and seems slower.
