Backing up application data is easy, but I'm not sure about system preferences (ex.: backing up desktop picture, highlight color, trackpad preferences, etc...)
Note: I'm not intrested in using TimeMachine

iCloud can't back up the Mac, so you have to sync settings manually between your computers

So you currently have no backup?
Get an external drive and use Carbon Copy Cloner to backup or investigate the Online Backup Service providers.
