Please help me solving it!

When i updated my itunes 11 my apps options was missing on itunes i was shocked luckily i had a copy of my apps i pastes it on itunes media folder i got my apps back in my itunes now when i sync my ipad to computer its not syncing my new apps its showin there is an internal error! Please help me solve this error.
