Noticed as of last night that I cannot dismiss Smart App Banners on any sites on iOS - iPhone 5 or old New iPad. We have seen this behavior on several devices and wondered if anyone knows if Apple is actively fixing something on this.

Very frustrating, I'm having the same problem. pesky 'adverts' are annoying as it is, especially when the close button doesn't work, this needs fixing somehow.
We are also experiencing the same problem on multiple sites. I hope Apple will fix this soon.
Yup, I am experiencing this on my iPhone 5 with 6.0.2 and my iPad (3rd gen) with 6.0.1.
It is pretty frustrating, however you can just scroll down the page to get it out of the way.
Another thing that isn't working well for me in iOS 6 with iTunes 11 is homesharing.
I'm having the same problem on iPhone 4A running iOS 6.0.1, BUT ONLY for apps I already have. No matter how precisely and carefully I touch the x, the banner takes me to the app instead of staying in safari and closing the banner. Really annoying especially in landscape orientation.
Yepp, the flickr site is driving me mad on my ipad3 as it's constantly opening the tiny flickr iPhone app instead of closing by tapping the X.
Please apple - fix this soon....

easy solution. Actually pay for your app to remove the banner ads.
It has nothing to do with paying for an app. These aren't ad banners, they are smart banners which were a new feature in iOS6. They happen when you visit a website that also has an app in the App Store. The smart banner links to their app. So, next time before assuming everyone is being cheap, read a bit more.

I have just noticed that I have the same issue. Thought I was going mad or my screen was broken. Hopefully this is nothing more than a software fix.
I have now tested this on two separate iPhone 5 handsets running iOS 6.0.2. If the app is not installed then you can close the window, however once you have installed the app you will be unable to click the 'X' button.
I'm also can't close these banner. but in my case there is no "x". (I'm on iOS 6.1)
What worked for me is:
the 'x' to close/dismiss is working for me
I had the same problem with a Flickr banner in iOS 7. Really annoying.
I fixed it as mentioned here, by turning JavaScript off, going back to Safari and trying to click the 'x' in the banner (which caused Safari to crash, I believe), and then turning JavaScript back on.
