I updated my iphone 4s to 6.0.1 and the phone is not showing the option under general settings that says profile EAS Default Task Timeout. Does this mean that the update did not install correctly even though the phone says it is at 6.0.1?

You're referring to profiles under settings/general/profiles? Did you restore a backup to the device after the upgrade was completed?
Yes I did that and a compete DFU reset as well. I did not restor any backups went from a fresh start.

Managed Configurations/Profiles. When restoring a backup to a different device, all settings related to the configuration profiles will not be restored (accounts, restrictions, or anything else that can be specified through a configuration profile). Note that accounts and settings that are not associated with a configuration profile will still be restored.
The profile would be included in the backup. If you restore the backup the profile will come back. If you don't want to restore the backup for troubleshooting reasons, just have the profile re-added by whoever put it on.
My friend's phone has the profile in the list after their update but mine doesn't show it at all should that make a difference?
Who put the profile on? If it was done by your IT Department I would speak with them. You can also check out this thread
