Only one remote can be synced at a time.
Well, my problem is that I'd like to use one remote for my MB and one for my Apple tv. And *both* remotes work with my MB – all the time.
How do you get a remote control to work with an Apple TV? Try this:

I want *one* remote to work with my tv, and the *other* to work with my Mac.
Now, both are paired with my Mac, so every time I use the one paired with the tv, my Mac reacts.

I will learn how to google & you will learn how to read, OK? Not pairing / unpairing the remote with my tv is my problem, but... see above.
I have this same problem, did you ever get it figured out? I've had to turn off the IR on my MBP all together just to get it to stop until I figure it out. Really annoyong, because I want to use the one I did buy to go with my Mac.
Ok ok let's be civil here.
What I suspect you will have to do is pair the remote to the Mac first, preferably in a second room.
Then on the ATV complete the pairing process. If there is already a remote paired then if I recall correctly it should allow you through the menu to unpair it. Hopefully while pairing the 2nd remote to the TV the Mac will not see it. It may even be better to have the Mac completely off while pairing to the ATV so there is no way it can see the signal.
That's my best guess. I am running 10.8 and the options on the computer end seem to be removed. I don't think Apple is even including remotes with new desktops anymore.
I wish you the best of luck. Getting the remotes paired is a big PITA that I went through once. I think I finally gave up.
You are right, thats what I did last night and it worked like a charm. I paired them both, though I believe its more important just to pair the laptop than Apple TV. I did them both for safe measure. In seperate rooms - just in case.
