The contacts on icloud.com were synced from your phone, not backed up during your iCloud backup. The backup is separate from the data you see on icloud.com. If all of your contacts didn't sync to iCloud, then some of them may belong to a group other than the iCloud group. Open Contacts, tap Groups, then see if the missing contacts are in a group other than iCloud. If so, they need to be moved or copied to the iCloud group in order to sync to your iCloud account.

The exact same thing happened to me. I opened up my groups under contacts and saw that I had exchange contacts as well as icloud contacts. So, when I got my new phone, the only ones that transferred over where the icloud contacts. I took a recommendation and got an app that is called Contact Mover & Account Sync for Exchange, Outlook, iCloud, Gmail, Facebook, & Yahoo Email. It is free, but only moves 40 contacts. I paid the $3.99 to move all I had and it worked in just a few seconds. WELL WORTH IT and I have all my contacts back on my new phone instantly!!

You can't manage contacts groups on the iPhone itself without using an app. There are some apps that claim to be able to move contacts between groups but I haven't personally tried any of them. You could take a look at Speed Names and ABContacts to see if you want to try one of those. You'll want to move or copy the contacts in the other groups into the iCloud group if you want to sync these contacts with iCloud. If you're syncing all of these with a contact manager on your computer such as Outlook, you could copy them into the iCloud group from there.

Don't have any experience with FB contacts. You might want to go to Contacts, tap Groups, then tap everything but the FB contacts group so it's the only one checked, then go back and look at your contacts to see if there's anything there that you really need. I would then go back and only check the iCloud contacts to see if that's most or all of the ones you need. If it is then you wouldn't need to spend any more time trying to move the FB contacts.

why won't all my contacts back up in icloud?
