When I sign up to enter a new, secure site Safari does not ask if I wish to retain the password and username for autofill. I have ticked usernames and passwords in the preferences window. What's causing this?

This is controlled by the website, which can tell Safari not to memorize login data. There are extensions which purport to work around this. For example, http://mac.softpedia.com/get/Internet-Utilities/Johnson-autocomplete.shtml . I haven't tried it.

Since my problem is occurring with every site that I have tried over the last couple of weeks I thought that I should start off by deleting preferences before installing an extension that apparently lacks any user reviews or comments. I can't find the Safari preferences file. Can someone tell me where it is located? I am using Mountain Lion.
User preferences are in your your Home Library Preferences folder. You get to the Home Library by pressing the option key while using the Finder Go menu.
