Dual boot Mac - Does Apple see this as One or Two Computers?

I am trying to get around the problem of multiple Apple ID's on the same Mac.

 

My son has an iPod and iPad but wants to keep his apps and music separate from mine on the Mac.  Coming up with problems using my Apple ID with iCloud when installing the OS on the hard drive.  When I open up iTunes for the first time and use his Apple ID rather than mine, it says message re not being about to download purcheases etc for 90 days.

 

If I create two partitions and put Snow Leopard on one (use his ID when setting it up) so it then matches the ID used in iTunes - and then use Mountain Lion for me and iTunes with my ID, will this sort the problem out - or just create more problems in the end.
