I get this message when I try to install ML:
"We could not complete your purchase. OS X Mountain Lion is not compatible with this computer."
Either from the App Store and from my saved ML file as well it can't be installed.

Your computer needs a special OS X version that it's not available in the App Store. You can only download and install it from OS X Recovery, pressing Command and R keys while your Mac is starting

Boot into OS X Recovery and install Mountain Lion on that disk. Note that you will be able to use the OS X installed on that disk only on your Late 2012 Mac mini
Will CCC do the job?
You can also use Carbon Copy Cloner to clone the disk. You have both possibilities, but I recommend the last one, so you won't have to download OS X
Is it the same on all new Macs?

Ok, but I wasn't really going to clone the whole disk, I just wanted to install a fresh copy of ML on an external HDD.
The Late 2012 Mac mini, the Late 2012 iMac and the 13-inch MacBook Pro with Retina display have got a special OS X that it's only compatible with that Mac and you can't use on a different Mac. Apple usually does it with all released Macs, but with the next update, they use the same version as the other ones
In that case, you have to use OS X Recovery. Carbon Copy Cloner clones the disk, but not install OS X on an external disk
It's a "Mid 2012"... so it could be 6-7 months old
The new Mac mini belongs to a Mid/Late 2012, but it's usually called as Late 2012 Mac mini more than the Mid 2012 Mac mini
